Synopsis Metroid Prime 3: Corruption (2007)
Six months after the events of Metroid Prime 2: Echoes (2004), Samus Aran is having a nasty dream: Dark Samus, her most recent nemesis, thought to be dead, breaks out of a pod on an unidentified ship. Samus awakes with a shock aboard her new Hunter-class ship built by the Federation for long distances. She dons her yellow power suit when a transmission summons her to the GF Starship Olympus, commanded by Fleet Commander Dane. Three other bounty hunters, the ice-generating alien Rundas, the cybernetic Ghor, and the shape-shifting Gandrayda, have also been summoned.After boarding the ship and going through several security checks, the four are taken to the Aurora Unit (AU)-242, an artificially intelligent computer mind that controls the Federation core network. This AU has distressing news: in the past 6 months, the Space Pirates have implemented various Phazon-based weaponry into their arsenal, and are conquering more terrain every day. The GF Spaceship Valhalla has gone missing 4 months before while on a training mission, and the Federation fears that the Pirates have stolen the on board AU-313. This suspicion is fueled by the fact that the other AUs were recently infected over the AU network with a corruption virus, necessitating a shutdown of the network. The Pirates are obviously trying to cripple the Federation's communications in preparation for a major offensive. AU-242 could fortunately be cured with a specially developed vaccine. Dane gives the four bounty hunters the task to deliver the vaccine to AU-217 on Skytown above the planet Elysia, so full communications can be restored.
But before the briefing ends, the general alarm sounds: Olympus is under attack. The Pirates have already started to engage the fleet with fighters and ramming space ships, and a large meteor is on its way to the planet Norion below. In the chaos, Samus and the other hunters get separated while fighting their way through the ship to the planet surface, in order to fire a large cannon at the meteor. With the help of her fellow bounty hunters, Samus reactivates three generators that power the cannon. On the way, there is much resistance from Space Pirates and their powerful Phazon weapons; however, she gets help from several Federation Marines who have been outfitted with a Phazon Enhancement Device (PED), a weapon that also harnesses the power of Phazon. Samus also has run-ins with an unexpected nemesis: Meta-Ridley, who has been rebuilt by the Pirates. The old fiend tries to stop Samus from activating the last generator, but she fights him off in a brief but fierce battle . When the hunters are about to activate the cannon, suddenly a large flash of light enters the room. Another old acquaintance: Dark Samus, this time able to fly through solid walls, knocks them all out with heavy Phazon attacks. Samus remains barely conscious, just long enough to activate the cannon, which destroys the large meteor.
She awakens from a coma a month later in a lab on board the Olympus. The other bounty hunters have already been awake for some time. A scientist tells her that the attack by Dark Samus has left an unexpected scar: Samus and the three other bounty hunters were somehow infected with Phazon, and their bodies are now generating the dangerous substance! This fortunately means that their bodies have also become immune to it. And the Federation researchers have found a useful purpose for the Phazon: all bounty hunters have now been fitted with a PED as well, allowing them to enter a "Hypermode", which provides strong Phazon-based firepower, matching the Space Pirates' new weaponry.
AU-242 tells Samus that during her coma, the Federation has found out that a total of three meteors, dubbed 'Leviathans', were launched; the one aimed at Norion was stopped, but the other two impacted on the surface of the Federation planets Bryyo and Elysia. They are producing large quantities of Phazon, which corrupts the planets' surfaces. Rundas and Ghor have already been sent to the planets to investigate, while Gandrayda went in search of the Pirates' home world. However, contact with all three of them has been inexplicably severed, so Samus is ordered to go after them, find out what happened, and get rid of the Leviathans. AU-242 will stay in long-range contact with her.
Samus takes her ship to Bryyo, which is a planet comparable to Tallon IV, with old civilizations built amidst lush vegetation. Through old text engravings on the wall, Samus learns that the once thriving civilization devastated itself in a civil war between followers of modern science (the Science Lords) and keepers of the old traditional magic (the Primals) years ago. The Leviathan impact and subsequent Phazon spilling have corrupted what little remained of the planet and its population. Some of their old artifacts act as upgrades to Samus' power suit. The Federation has established several bases on the planet's habitable areas, where Samus finds helpful upgrades to her ship.
The Leviathan on Bryyo is protected by generator-powered shields, so a direct attack with Samus' gunship will not be effective. However, while searching for the generators that power the shield, Samus finds out that when staying in Hypermode too long, the suit overloads and starts to corrupt her into a Dark Samus, unless she releases excess Phazon. AU-242 does a long-distance diagnostic, and concludes that the Phazon in her body has started to overreact to the Hypermode; unfortunately, the PED is now integral to her suit and cannot be removed, so she has to be careful not to become fully corrupted by Phazon. There are a few sightings of Rundas, but he seems to avoid Samus. When she finally has a run-in with him, he is evidently fully corrupted and mind-controlled by his Phazon infection. She has no choice but to fight and kill him. Upon his death, his body disintegrate into Phazon particles, which are absorbed by a floating Dark Samus.
The second planet, Elysia, is uninhabitable due to a stormy surface, but centuries ago, the ancient Chozo created one of their technological wonders, Skytown, a city floating above the storms. The Chozo created a population of self-conscious mechanoids in Skytown before they left for other places. The robot inhabitants have chronicled their history as well, describing how they used the Skytown Observatory to watch the universe and keep an eye on their Chozo masters living on Tallon IV, only to watch in horror when the planet was struck by a Phazon meteor (which led to the events of Metroid Prime (2002)). Years later they made first contact when the Federation arrived, and allowed them to install an AU on Skytown that could efficiently interface with the mechanoids and the Observatory. However, the infection of the AU and the subsequent Leviathan impact corrupted the mechanoids with Phazon too. This was followed by an invasion of Space Pirates, who, against their better judgment, continued their experiments with the deadly Metroids. Ghor finally arrived to intervene, but he too succumbed to his PED-corruption. Samus finds several dead Pirates in labs, some of them sucked dry to the point where their bodies pulverize to the touch. The Pirates have foolishly produced a very dangerous breed of Metroids that are able to enter a trans-dimensional state and fly through walls. As many places are not yet accessible to Samus, she flies back and forth between Bryyo and Skytown to explore new areas, finding additional upgrades for her power suit, but the Pirate and Metroid threats also increase. In the meanwhile, AU-242 informs her that the wreckage of the Valhalla has been located.
Samus eventually destroys the generators on Bryyo with the cannons aboard her ship, giving her access to the Seed inside the Leviathan. She defeats the inner guardian with her Hyperbeam, which destroys the Leviathan and dispels the source of corruption on Bryyo; but with this victory, the corruption in Samus' body also spreads. In Skytown, she is finally able to locate AU-217 and deliver the vaccine. However, a mind-controlled Ghor intervenes and disables the AU, and also nearly destroys her ship. Again, Samus has to fight and neutralize him in battle, after which Dark Samus collects his particles. Samus restores the AU, which informs her that the Leviathan has impacted on the stormy surface of the planet below, damaging parts of Skytown's structure along the way. It is also protected by a shield, but because Elysia's violent storms prevent landing on its surface and destroying the shield generators, the AU gives Samus instructions on assembling a thermonuclear bomb from parts found in Skytown. She pilots the bomb straight above the Leviathan, meeting with heavy resistance from Pirate troops, but she finally manages to drop it right on top of the Leviathan, which immediately destroys the entire shield around it. Samus enters the seed and destroys its guardian, but again: an overloaded state of Hypermode increases the Phazon corruption in her body.
With the two Leviathans neutralized, Samus receives word from AU-242 that a message was finally received from Gandrayda: the Pirates' homeworld has been discovered. Samus infiltrates the Pirates' industrial complex with the objective to disable the planetary shield that prevents a full-scale invasion, but she finds that many areas can't be accessed yet due to extremely acidic rain from years of pollution. She is then contacted by a Federation trooper who has been abducted during the attack on Norion, claiming he escaped and can help her get protection against the acid rain. However, the trooper is soon revealed to be a corrupted Gandrayda in disguise, who tries to ambush her. There is a fierce battle but Samus defeats Gandrayda, whose body is again collected by Dark Samus. She finds an acid shield and explores the rest of the complex.
From several logs inside the Pirate complex and on Elysia, Samus finally learns the full truth about the Leviathans; they are from a place immensely far from the known Galaxy, a sentient planet dubbed Phaaze. The planet has hurled its seeds through wormholes towards distant planets for decades, in order to spread its corrupting Phazon; it was in fact Leviathans that had struck the planets Tallon IV and Aether all those years ago (leading to Metroid Prime (2002) and Metroid Prime 2: Echoes (2004)). Apparently, Dark Samus, who had re-materialized after her defeat in Metroid Prime 2: Echoes (2004), stowed away on a Space Pirate freighter and started to brainwash a large group of them. With their help, she attacked the Valhalla and stole its AU. She then found a Leviathan that created a wormhole to Phaaze, and she used the corrupted AU to control the planet directly, with the goal of quickly creating many more Phaaze planets. Her fist act was sending a Leviathan to the Pirate homeworld, which spread its corruption and mind-controlled all other Space Pirates to her will. The next Leviathans were targeted at Norion, Bryyo and Elysium, but Samus was able to put a halt to these plans.
It is clear now that planet Phaaze is Samus' final target, in order to prevent Dark Samus from taking over the entire universe. She disables the defense shield around the Pirates' stronghold, and Commander Dane's fleet starts an invasion. Huge ships swarm the sky, and despite fierce resistance, the planet is soon overtaken by Federation forces. With the help of a platoon of Federation marines, Samus clears the way to the Leviathan on the planet. She destroys the seed and Meta-Ridley guarding it, but the toll is high: most of her body is now corrupted with Phazon.
AU-242 contacts Samus, stating that through the use of the Skytown Observatory, the AU network has finally discovered the location of Phaaze. There is a Leviathan in orbit around the Pirate homeworld that can be used to generate a wormhole to Phaaze, enabling the Federation to take the fight to the Space Pirate fleet stationed there. However, the Leviathan requires an activation code. Samus takes her ship to the Valhalla in search of useful information. It is clear from battle damage and data logs on the Valhalla that the Pirates attacked the ship and massacred its crew. As expected, the AU-313 is missing, and Metroids are infesting the ship. Nearby, she finds a Pirate ramming ship that still contains an activation code. Samus returns to the Space Pirate homeworld and uses the code to activate the Leviathan. A wormhole to Phaaze is opened.
The entire Federation armada enters the wormhole and engages the Pirate ships stationed at Phaaze, while Samus lands on its surface. Touching the planet causes her suit and PED to go into a permanent state of Hypermode; not even her own ship recognizes her in this state, but she needs this Hypermode badly to survive the planet's hostile interior. She proceeds through a series of deep tunnels and caverns until she arrives near the center of the planet where the Leviathans were created, as well as the Metroid Prime that had stowed away on board the one that had once hit Tallon IV (Metroid Prime (2002)). There she encounters Dark Samus again. After winning the first round of battle, a weakened Dark Samus merges with the corrupted AU-313, but Samus also succeeds in destroying this hybrid with her Hyperbeams. Dark Samus comes out thrashing and screaming, finally exploding, and the core essence of Phaaze with it. This has the immediate effect of clearing all Phazon corruption from Samus' body. The entire planet becomes violently unstable, and all Pirate ships in space start to explode. Commander Dane orders an immediate retreat to Federation Space. The Federation armada just barely makes it through the collapsing wormhole as Phaaze and the Leviathan explode, destroying every bit of Phazon in the Galaxy with it.
Back in Federation Space, the armada makes up a damage report. There are considerable losses to the fleet, but all Phazon has disappeared from the scanners. However, Samus has not called in. Commander Dane stares silently, fearing the worst. But then, Samus' familiar ship appears from behind the Olympus. She salutes the crew, and enters a message: Mission Accomplished.
Samus lands in Skytown for a brief moment of reflection in the setting sun: the Phazon threat has finally been eliminated, but at the cost of three dedicated bounty hunters. During the end credits, AU-242 is heard saying "With the death of the planet Phaaze, Samus Aran's arduous fight against Phazon has ended. However, in the vast regions of space, this victory is just a twinkle of a star, spreading the light of hope through the darkness". After the credits, Samus enters her ship again and flies off, not noticing that Sylux' ship (from Metroid Prime: Hunters (2006)) lays in a pursuit...
